Troubleshooting Common Issues in Shopify-Amazon MCF Integration

Time to read: 5 minutes

What if you connect your Shopify store to Amazon MCF expecting it to work smoothly, but something breaks and you’re stuck, trying to fix it before customers complain?

Fortunately, most Shopify–MCF issues follow familiar patterns, and are fixable, provided you know what to look for. Let’s explore how to tackle the most common Shopify-Amazon MCF integration problems head-on.

5 most notorious Shopify-Amazon MCF integration issues

Orders not syncing from Shopify to Amazon

An order comes through your Shopify store, but it never reaches Amazon for fulfillment, and just sits there?

This is usually a trigger issue. Either the Shopify order didn’t meet the criteria to be passed to MCF or the integration app encountered a connection hiccup.

How to fix it?

  • First, check if the product is linked to an active Amazon SKU with available inventory.
  • Make sure the Shopify product is tagged correctly to use Amazon MCF as its fulfillment service.
  • Look at the order notes: if there’s an error message, it’ll usually include a reason like “Invalid SKU” or “Address unsupported.”
  • Finally, check your MCF app dashboard for logs or error reports. Most solid apps will surface failed jobs clearly.

Fulfillment delays or stalled shipments

What to do if orders make it to Amazon, but they take too long to ship or sit in the “pending” status?

This could mean Amazon is delaying shipments due to warehouse issues, low stock, or address errors. Occasionally, Amazon flags orders for manual review based on fraud signals or policy rules.

How to fix it?

  • Verify if order details are clean. Even a small formatting error (missing ZIP extension, special characters) can delay fulfillment.
  • Check inventory availability. If the item isn’t available in the right fulfillment center, that can stall things.
  • If delays persist, create a case with the specific order ID. While Amazon support isn’t fast, they will respond eventually if you escalate with a clear trail.

Inventory doesn’t match between Shopify and Amazon

What happens if Shopify says you have stock and Amazon says you don’t? Or worse, you’re overselling because the two systems aren’t talking fast enough?

Inventory syncs can lag, especially during peak traffic or when running across marketplaces with high SKU churn. If you’re using bundles, kits, or variants, things can break even faster if your app isn’t set up to handle those mappings correctly.

How to fix it?

  • Use an integration app that offers automatic, real-time inventory sync from Amazon MCF back to Shopify.
  • Set up alerts for low-stock items so you’re not surprised when an item sells out on one side and not the other.
  • If you’re running bundles or subscription products, double-check how those are defined in Amazon. Virtual bundles in Shopify won’t automatically translate unless your app specifically supports that logic.

Unbranded shipping isn’t working

You opted for Amazon’s “blank box” shipping feature, but your customer still got a package with Amazon branding or tracking from an Amazon Logistics driver?

Blank box shipping is only available in the U.S. for certain orders, and not guaranteed in every region or for every item. It also depends on the settings in your MCF app and how the order was routed.

How to fix it?

  • Make sure the setting is toggled on in your MCF app.
  • Avoid expedited or non-standard shipping options. Those sometimes override the packaging type based on warehouse availability.
  • Keep in mind Amazon fulfillment has limitations and blank box isn’t always 100% enforceable.

Order tracking isn’t updating in Shopify

Your customers ask where their order is, but your Shopify order page still shows it as unfulfilled or misses tracking info? This is often caused by timing mismatches. Amazon posts the tracking info, but your integration app either failed to poll for the update or didn’t push it back to Shopify correctly.

How to fix it?

  • Go into your app’s settings and verify that auto-fulfillment and tracking updates are enabled.
  • Re-run the fulfillment sync manually if the app supports it.
  • If you’re handling fulfillment manually, be sure to trigger fulfillment from within the app – not directly in Shopify. That ensures tracking is returned properly and your order status reflects reality.
